Remove left over versions from CRD declarations #6238

This is a direct follow-up to #6162. The PR removed some deprecated APIs but forgot to update the CRD declarations. The affected APIs are v1alpha1.ClusterNetworkPolicy, v1alpha1.NetworkPolicy, v1alpha1.Traceflow.
