  • New collection in fresh vagrant install got handle.prefix, shouldn't this be rather prefix of * community in lr.pid.community.configurations?
  • document handle.prefix usage

We are not actively showing the possibility to refer to communities/collections via handles, nevertheless in certain places (AIP as an example) a reference with hdl: or http://hdl.handle.net. So if this is an issue you still can change the handle table directly and/or do an additional query to your handle provider via their API.

In case you are not managing multiple handles, there should be no harm in setting handle.prefix to the one prefix you are actually using...

The approach might need a revision in future, but closing for now.
